Does the missile option refer to the Arrow IV Artillery system or to Thunderbolt missiles?

Apples to oranges. The Arrow IV is a missile artillery system designed for indirect fire. The Thunderbolt is just an over-sized, single-shot LRM designed to look good on Solaris. It's like comparing a Long Tom to an AC-20. They're both ballistic weapons, but their tactical use is completely different.
