On the Timber Wolf the TBR-A left torso has a bunch of negative quirks and the right torso has a bunch of positive quirks and I am wondering if the ones that match up cancel each other out?
If I use the TBR-A left torso on a TBR-C or TBR-D will the negative quirks of the TBR-A left torso be in effect?
Would I need to run the TBR-A right torso with the TBR-A left torso on a TBR-C or TBR-D to cancel the negative quirks?
The TBR-A left torso has some high up energy weapons placements that I'd like to take advantage of, but I'm not sure if I want to do that if it comes at the cost of the negative quirks.

It does come at the cost of those negative quirks. I have no idea what the A right torso comes with as I think I use the S right most of the time.
Just try it out and see if the high mounts work for you even with the quirks.

Compare the neg quirks to the positive quirks.
Are they for the same things?
How do their values compare?
To simplify....
If X part has this weapon cooldown +15% (a punishing quirk)
And this part has this weapon cooldown -14% (a rewarding quirk)
Then you would have +1% cooldown (a barely noticeable 'bad' quirk).
However if X part has this weapon quirk and Y part has a different quirk... you're stuck with both.

Yeah if you want to cancel out most of the negative quirks that comes along with the TBR-A left torso pod, you will need to run the TBR-A right torso pod as well.
If you just run the TBR-A right torso and have other variants left torso, you will get the net positive quirks that comes along with the TBR-A right torso, but then... the right torso has only a single missile hard point which makes it difficult to accomodate an effective build.
