One feature I would really like to see is loyalists getting extra perks for being a loyalist. Currently mercs can jump factions to get mechbays and fights, and their tree gives mechbays more frequently than loyalist trees.
Something that would make me feel like a loyalist is once I pass my probation period, I can put the patterns and colors of my faction onto my mechs for free as long as I am a loyalist.
It just feels really stupid that you can be loyal to a faction but still have to pay as much as some merc does to put faction colors on your dropdeck.

I respectfully disagree. From a game play perspective, they are going to be paying you the cbills, thats why you are loyalist, and you believe in what they are fighting for. They wouldn't care about the paint on your mech.
From PGI's perspective, the colors need to be something that you by mechs for, or compete in tournaments and challenges for, they won't just give them for free.
But on the other hand, I think having something added for being Loyalist (beyond the additional faction play rewards in rep) would be something like Your faction Mech.
So many factions have a mech that is known for being their mech, for instance the Timber Wolf being for Clan Wolf. What if the perk being once you go Loyalist, and you complete your probation with that faction, that one designated mech, and ALL variants become available to you as trial mechs.
You would still not be able to custom the load outs and make changes to them unless you purchased them, but it gave you the option to play your factions mech and every variant including the heros (without the +30% cbill boost) as a trial.
And each House or Clan would have their unique mech to be available to it players.
Just an idea.

Merc can get more C-Bills than loyalists just by jumping into a faction with low population.
Also, each faction has, what, 3 colors and a single pattern? That is not a lot of MC, honestly. 2500 MC for the 3 permanant unlock colors plus 150 MC per oneshot pattern. And you only unlock that faction's colors, so you would still have to pay for any other faction or random colors. And it would be much easier for PGI than building 3-7 mechs for each faction for use as trials, and programming those trials to be locked for non-loyalists.
Or even put the color and pattern unlocks in the rank system for the loyalist rewards. I would rather have a faction pattern (Or 4 for the dropdeck) instead of "600k C-Bills and a cup of pop".

Alternative suggestion: Give more "loyalist-only" rewards, like mechbays, deeper in the faction ranks to offset the merc's ability to get mechbays and such from all factions.

Better to change the loyalist and reputation points into a form of currency that we can use to buy things with.
Consider being able to buy dropships, bases, NPCs for our mechbays and various other cosmetic stuff.
However, additions like this also need a few other features added that allow them to have a tangible benefit.
This means we also have a reason to keep participating and earning more points.
For example:
If logistics was a cost based on: (total tonnage of our drop decks/number of mechs) * c-bill jumpship fee then we have 3 values that can be affected and modified by features such as owning a dropship or having a base.
Consider being able to buy dropships, bases, NPCs for our mechbays and various other cosmetic stuff.
However, additions like this also need a few other features added that allow them to have a tangible benefit.
This means we also have a reason to keep participating and earning more points.

Another option (I have not invented):
Discounts for faction cosmetics (colours,…) and Mechs for loyalists.
Maybe one-time each and tied to certain faction ranks, not on sign-up.
