One of the matches I think it is called Conquest it says if you destroy the enemy Alpha and Beta it will add 15 seconds to the enemy timer.
Since the match is won by standing in the yellow circle for as long as you can wouldn't adding 15 seconds to the enemy timer be good for the enemy?
Should I destroy the red ones or the blue ones?

The red is the enemy side.
Technically the entire team needs to occupy the yellow circle for 1 minute, counting down. This is with no opposition in the area, and the timer starts and stops whenever conditions are met to do so. The timer doesn't reset, so the enemy might have only 10 seconds left on the clock... Destroying both outposts would bring them up to 40 seconds.
Note: They can't have more than 1 minute. Destroying it at say, 50 seconds... is pretty pointless as you lose 5 of the 15 seconds you could have thrown at them.

What Koniving said. The game mode you're talking about is Domination- and taking the red Alpha and Beta adds time to the ENEMY timer. Taking Alpha and Beta is a good idea if you:
1) Have a spare moment and you are not taking fire
2) If the enemy timer has counted down to 45 seconds or lower.
Like Koniving said, it won't stack beyond 60 seconds, so use discretion in going after the enemy Alpha and Beta.
There have been a couple of games where the fighting has pushed my team outside the ring, and taking alpha and beta gave us the time and opportunityou to reposition and make a comeback.

Do you have to spend the entire minute in the circle or could you do it 15 second at a time 4 times?

Being in the circle when no enemies are in the circle means the timer counts down, from whatever value it is at to 0:00. When it hits 0:00 you win. Since it does not go up unless Alpha or Beta are destroyed, your team can do multiple 15 seconds, one full minutes or any variation - as long as you get it to zero before the enemy.
Usually both teams hold the ground at a stalemate until the Team A takes enough casualties that Team B ends up controlling the zone. Sometimes a victory is achieved differently if Team A leaves the circle to "hunt" enemy mechs, which Team B then returns and drops the timer to zero.
Always remember the Win Conditions of a match.
