Greetings!
So as a relatively new player, I have concentrated on the current live build for skills and builds. However I read the patch notes and it seems like massive changes are coming down the pike. Before I go and buy more mechs or invest more global exp, is there anything I should know?
* Is there still the need to have 3 chassis for each mech type, or can I concentrate in the future on my favorites? Right now I don't buy anything I can't buy 3 of, because it seems like the extra module is important.
* Is there any reason to focus on buying the modules now? It seems like they are going away, to be replaced by the skill trees?
* Is there any advantage in the new system to focus on Clan versus IS?
* The new system seems to force you to focus your money on specific mechs, as opposed to reusable modules to be shared. Should I start to think about what my favorites are or can I still pop between different mechs without issue?
* Anything else I should know about the new patch?
Thanks for your help! Really appreciate the advice from people who have played on the PTR!

I have not seen patch notes for February as of yet, but to answer most of your questions right at this time, anything that is being done in the PTS will not affect the live servers. The PTS is just a test server so that people can choose to help PGI develop features and provide feedback on proposed changes.
If and when PTS changes will happen is not always known. In this case, if the PTS shows good reviews, we are suppose to expect those changes in March now (last they sent an update).
1. Currently, you still need 3 mech variants of the same chassis type to master a mech. Ex: Three Timberwolves.
This is proposed to change eventually, and probably will in March. For the moment, just play the game how it currently is, unless you want to sit on only basic mech skills for almost a month and a half...
2. At this point, you know Modules will be getting refunded when the changes happen. So, buy them or not. It's your choice. There is no long term risks for purchasing them now, but do NOT sell them. If you sell them now, you'll get partial value. When PGI refunds them, you'll get full value back. Basically, same as above, play the game as it currently is and not worry too much.
3. The new skill system doesn't touch the Clan vs IS. It does appear like the new skill system may not be optimally balanced between the two yet... but there is no harm in going IS over Clans.
4. Each individual mech will have it's own skill tree. If you have two Nova Primes, each will have separate skill trees. This leaves you with a choice, you can either focus on getting more experience with a specific beloved chassis, so it can be mastered right away, or you can continue to level and play unchanged by the proposed new skill system. It's not coming till March (or later even), so there is no rush.
5. This isn't a live patch... yet. Overall, it's not coming out for over a month last I heard. So, play the game as it currently is and deal with the patch changes when it happens. If you want to "prepare", than earn as many skill points on your favorite variant now, as it takes more individual skill points per mech to get to mastery... but then again you don't need to have more than a single mech now to reach mastery.
Note: I've presumed when you said PTR you meant PTS, as PTS stands for Public Test Server. Otherwise... I have no idea what PTR means... You can also always join in on the PTS as well and see what the changes will be for yourself. Anything you do on the PTS will have no affect on your live account, so you can go a little wild with your experiments if you want. Want to try a hero mech for free? Why not. In the PTS, they grant you MC (you can't keep it), so you can give it a try. (Warning: Encase I wasn't clear though, anything you do on the PTS will not last and will not affect your live account. So at the same time, you wont be able to keep said Hero mech if you did this.)

No, but implementation of the new skill trees will be delayed until the March 2017 patch due to the need to make some changes.

Buy them, and use them. The C-bills and GXP will be returned.

That is hard to say. There are still some quirks listed for certain mech variants that differ from others in the chassis. Then there are the different quirks you can unlock. I think to replace what we had it costs 57 skills out of the 91. I can see some IS and Clan builds being very OP. It also will benefit you to use one type of weapon system or at most 2. (yep, Gauss, PPC meta or even LPL, ERLL and MPL's)

Pop between your favorite mechs at will, but no more looking for that one module again. Now if you have different builds that you like on the same variant, you may want to get another one for that build. It may just be inconvenient to change the skills all the time.

Wait for the patch notes and if things are normal we will see them later today to read over the weekend. I have a feeling that a lot of the changes described at the end of the PTS notes might take effect to different degrees. Still lowering LRM range to 900 m will be hard for some people to get use too.
Almost forgot. Watch out for the all Nova drop decks in faction warfare.

the questions have been pretty well covered, but basicly:
the new skill tree will not be ingame for at least another month
it could have changed massivly before implementation
we do not know how much of what is currently on the PTS will make it into game in the March patch (or maybe later than that)
it looks like the 3 varients to elite rule is being removed in favor of per Mech skills
in the current version all cbills and xp spent on Mechs or Modules will be refunded, XP or GXP spent on a Mech varient will be in a pool which can be spent on that variant, GXP of cbills spent on modules are being fully refunded as cbills and GXP.
if you want and can afford the modules there should be absolutely no downside to purchasing them now
