Far as we know. Some things are cheaper.....That is about it

The actual Community Warfare(Factions, mercs, planet control) isn't going to be implemented until some time after launch, so it's not clear thee will even be any factions or faction bonuses at launch at all.

Not only will some things probably be cheaper for certain houses, the house you choose will affect whom you fight. Marik won't fight Kurita - no common border and we are allies. Check the lore and the IS map to see who fights whom.
