Is it just me? Or is the repair tool broken? I tried to run it today and it lags/jams at MWOClient.exe.

It's indeed a stall. I have a fix currently in testing that will be coming out later this week, but it's essentially trying to output too much info to the log display, causing the UI to stall out for a little while. The duration of the stall depends on how many old patcher/game logs you happen to have in your game directory.
