First off, with the missile turrets:I had this exact problem. The following threads had solutions for me:

Try those. Also, there are downloads on that site. Updating to the 1.2 patch sometimes helps stability (less game crashes and such).
I've managed to get MW3 working without any visual glitches by using software rendering and 640x480. Do you have an nVidia card? If so, try the instructions here.
Luckily for me, Pirate's Moon is the one I wanted to play more, and that one works fine with all the high-resolution textures and hardware acceleration enabled. I think this is because it uses a newer version of Direct X than MW3 (8.1 compared to 7.0?) which Win7x64 is able to emulate/naturally have easier. Basically, Pirate's Moon was surprisingly install-and-play, and it works fine so far. I'm not too far so maybe there are some gamebreaking bugs later on. The only problem I've found in the first few missions for me in MW3:PM is that my AI teammates really like to jump into the canyon and lose their 'Mech. Then again, I remember this happening when I was playing it in on my Win98 machine, so I don't think it's incompatibility causing that problem.
Anyhow, MW3 I have been struggling with trying to get the hardware acceleration to enable but eventually I'm just gonna say screw it and play through it in a 640x480 window

You may still run into the problem of the missiles launchers in the third mission being "invisible". The second one can be especially annoying. The simple solution is to walk in front of it so it can fire at you, and it will suddenly appear. The first one does this automatically when you run past it at range.

basicly i installed both games, went into the properties and set:
Compatability Win98
Disable Visual themes
Disable Desktop Composition
Disable Display scaling on high DPI settings
recently upgraded to 64bit now, so not sure if this will even work on x64 windows.
little tip to beat the second mission, load out your bushwacker with 2 large lasers couple medium, and destroy the APC's ASAP before they fly off into the sky, also try to snipe the APC in the village at Op. Able (2 LL will instant kill APC). as for the missles structures, i'm assumeing you cant destroy them becuase they disapear, if so, just walk up into the fireing arc and they re-appear, then move out of there arc and blast away.

There is another patch to run in highest resolution but there are no working links to be found just the same dead ones reposted load of times.
Well the 1.2 patch didn't help, if anything it crashed even sooner, however lowering to resolutio to 800x600 seems to have stoped the crashes.

Unfortunately, I have the Bouncing APC, Jump Jets are actually Hover Jets problem now.

Much more fun than Pirate's Moon insistence on making you use Jump Jets, only for the Jump Jets to cause the mech to fall over 50% of the time. So much fun when you go face first into an insta-kill ravine!

For MW3 I'm using patch 1.2 under Win XP SP3 DirectX 9.0c. I have an old Nvidia GeForce 2 MX 400 64Mb AGP card (a cheapie). Installed is version 56.72 drivers because of its TV Out support. I use 800x600 mode, I think it's 16 bit.
I found that the videos crashed, or the game crashed soon after the video ended. I just watch the videos in the video folder using VideoLAN VLC. Then run the game and hit Esc before the video ends. Works almost every time.
Weird things happen in the game sometimes, but it's all part of the challenge. The most noticeable thing is the lancemate's bad aim. Now I'll try Pirate's Moon.

Note before any tweaks I had rainbow colors all over, jump jets crash in training and the colision crash to desktop.
Open NVIDIA CONTROL PANEL
add mech3.exe

I do not have any compatibility settings set and have tried running in all display sizes. Jump Jets work, no bouncing apc's, and the CTD when crashing into anything..
I have yet tried any settings of any sort with Pirates moon as I have not come into any problems as of yet. I hope this helps for anyone still wishing to play mw3.
Note - This is with the 1.2 patch.

Basically to get MechWarrior 3 working 1) don't use a no CD patch 2) don't use compatibility mode 3) limit your frames to 30 4) use dgVoodoo2
