Spoiler
> Borealis is a time-travelling ship using the Bootstrap Device. And the location given by Dr. Mossman isn't where it is currently, but where it will appear. Gordon and Alyx arrived on a Combine installation instead.
> Dr. Mossman is a double agent (professed), and only had to jeopardize Eli to get close.
> Alyx argues with Judith, as Judith wanted to have the resistance use the Borealis, while Alyx wanted to honor her father's wishes of destroying it.
> Coming up of a plan, Alyx sent the Borealis on a collision course to the Combine Nexus, as a time-traveling missile.
> G-Man appears and takes Alyx away as his new, replacement stooge. While leaving Gordon on a sinking ship, only he was saved by the Vortigaunts. The End.
