Are the weapons quirks on a mech applied to the new weapons from the Civil War release?
i.e, Does the IS AC20 Cooldown Quirk apply to the Civil War released IS UAC20, also?

No. The quirks are specific. For example, if you look at the Blackjack, it has AC2 quirks, but that doesn't apply to UAC2's nor rotary 2's.

The more surefire way to confirm is to hover over the weapon in the mech lab and see what the reduction is (the number will be in brackets and in a cyan sorta colour). If the mech has AC20 cooldown reduction but you're not sure if that applies to the UAC20, hover over the UAC20 and see if it says anything (bearing in mind that any cooldown nodes from the skill tree will show up there as well so you may need to do a little math)

Ballistic, Energy, and Missile titled quirks are the catch all ones.

Here we go.
You have three tiers of quirk classes. Four, technically, but one of them doesn't seem to be in use in the game yet, even though it exists in the files.

Completely generic are "Energy, Ballistic and Missile", applies to anything that counts as those. Unknown if ballistic actually does anything for machine guns though.

Type specific: Example the Crab 20 has a "STD Laser" quirk which applies to all standard lasers but does NOT apply to Pulse Lasers, Extended Range Lasers, Heavy Lasers, or Micro Lasers (not that a Crab can use Clan tech, but I'm being thorough). In the case of Autocannons, the only specific example is "Machine Gun ROF" which applies to all MGs. There's also UAC, RAC, LBX, and STD autocannon family bonuses.

This has the broader sense, too. PPC applies to all PPCs, Laser applies to all Lasers. But "STD" PPC is specific to the regular PPC and "Pulse Laser" is specific to the pulse laser family.

The following Tier exists but may not yet be in use in the game. Damage Class / family specific. Such as Small Class Laser. No idea what the ballistic version would look like as that's not specified in the game files yet. But there are distinctions for 2s, 5s, 10s and 20s and the 2s and 5s include all versions so LBX, AC, UAC, and RAC.

Then there's weapon-specific, such as AC/20, SRM-6, etc. These apply exclusively to them.
