I had resisted using the portal as it keeps requiring me to install a game that is already installed and has been from first alpha. Is this how it is supposed to act and if why? If not why does it not pick up existing game?

You have to POINT it to where the game is, especially if it is not installed in default settings. If you used the default installation for MWO portal which puts it on the C drive and your game is on the F Drive it does not handwork you through it.
Default installation for online games tend to have more issues when the patching software routine changes, it does not matter if it is a small company like PGI or a much larger company like SOE, never the variety of system/OS/etc setups. Many have no major issues with default installation but there are a few who do and it is a pain trouble shooting it. And if you are not really computer literate you might as well do a complete uninstall and start from scratch.
