For lasers, specifically, it still doesn't make sense because they all look the same on a 'Mech regardless of type or size, so they can add as many lasers as they want and it makes no difference. I mean, I can sort of understand the Banshee case because other weapons have to mount into the same positions as those lasers might go and there was no room where they were, but for the Blackjack or Hunch? It was extra work that added no value.

For lasers in particular it was likely also an issue of matching visual styles with all other mechs. In particular mechs like the Hunchback with its arm/head lasers don't match up well with everything else. Some mechs even have laser boxes that are more detailed/reflective than the current style of laser box. There may also be some back end issue that makes reworking things easier for in the future, but my primary guess is visual consistency.

I don't find that credible. They go out of their way to create new custom geo for laser boxes on other 'Mechs like the Blood Asp (torso mounts) or Super Nova (arm mounts) that don't match everything else, but remove similar cases on other 'Mechs? Bollocks. More likely, the artists responsible are being given too long of a leash and, broadly, the work is only being given rudimentary QA, to say nothing of being given sanity checks for artistic integrity.

TL;DR: PGI heads are nit paying attention and don't much care unless and until we cry about it. See also: VCR boxes.

I mean this is also clearly a given. Take a look at the upper mount of the Blood Asp's nacelles and how the texture is warped. QA clearly didn't even check it. But doing something extra just for the sake of doing something extra seemed like a silly explanation. I suppose I can't put it past them, though.
