So, the last patch increased the ammo levels of missiles and autocannons, some more than others.

But the +1 skill tree bonus, which was suppossed to give +10% ammo, stayed the same, didn't it?

I think for consistency and balance this should be updated to be roughly 10% of the new values, if it was so before.

Otherwise the value of the taken bonuses diminishes.

Nope, it was never a % bonus.

I know it wasn't a "% bonus" technically. My point is that, as a bonmus, it represented certain percentage of the ammo per ton. If before you got +18 LRM ammo to a 180 ammo total, to keep the same bonus value it should be now +24, or the proportion of the bonus diminishes. Same with all opther values. It WAS a 10% bonus in all intents and purposes since those were the values per ton of ammo. Is that clear enough?

For example, if you had a +1 damage bonus in a 10 damage weapon, its value is less if the weapon would now deal 20 damage. Thus why most bonuses are expressed in percentage and its values auto-updated.

I think it was left untouched for balance reasons. And it's fine that way.
