I put an ATM3, ATM6, ATM9 and ATM12 on a mech, and kept the fire button pressed down.
On the first round, they all fire together.
One the second round, the smaller ATMs shoots faster : ATM3 first, then ATM6, then ATM9, and last ATM12.
Which each new round, the delay between each ATM gets wider.
This is despite ATMS all sharing the same cooldown value.

Are you sure that their cooldown values are the same? Smaller missile launchers usually have shorter cooldown time than the larger ones.

Well in this case it's more like their cooldown values are meant to be the same, and I'm sure they're not.

Or, the cooldown starts when the last missile has been shot.

Just checked the stats in the mechlab and all ATMs actually do have the same cooldown time. Maybe it's because it takes longer to fire an ATM12 than an ATM9 since the missiles are launched one by one instead of being launched at the same time like IS LRMs.

Hi Dexter! Suffocater and admiralbenbow123 got it, the cooldown time starts after the last missile has left the tube.
