When joining a faction what is going to be the difference between houses/mercs? Is it going to be I like this faction because of its history. Or I'm gonna join the Free Worlds League because my favorite color is purple!
If I'm correct every house and mercenary are going to share the same exact mechs and equipment. Wouldn't it make sense to have some equipment specific to each faction? Or abilities specific to each in game commander?

Nothing has been said as of yet about faction-specific abilities. While it could be interesting, it would be difficult to implement well. For equipment, the developers have said that prices will be different, so expect a Zeus to cost less to a Steiner player than to a Liao player, and therefore Zeuses will be more popular with Steiner players.

The way I remember about the differences are like nite and day. The Great houses have unlimited amount of forces. Battlemech's, Ground Froces, Air Forces, Navy, esc, esc.
Mercenaries are hired gun's. Quote "Some will be willing to sell out to the higest bidder and fight someone else's battles. Though not technically a power unto themselves, they-perhaps more then any private army-have raised and toppled empires."
I plan to join the Federsted Suns, House Davion.

Yes, there's been little said about what will happen with specific faction loyalties. I suspect, however, it's going to be very much as it is in the tabletop game, where mercenaries have the harder life, but have the advantage of the ability to write their own course, will have a more varied style of play, and they will play on the border worlds, while Houses will play exclusively on faction worlds and, while having more resources to work with, will have a more directed path.
The devs have said there will be bonuses of various types, depending on which House you sign up with, or if you go to a Merc Corps.

I hope the difference is along the lines of house troops get stock mechs and don't pay for any repairs/replacements and Mercs get more customization options but they're on their own as far as repairing/replacing their mechs.

I, too, wonder about exactly what will differentiate the factions. They mentioned all 'Mechs are available to all players at different costs - they did not mention how this would work. It might be "oh they all cost 3000 Piranha points at our store or 18,000 credits, but if you have more rep with this faction, their 'Mechs are 10% off!"
I'm HOPING it's something like, oh, by "different cost" they mean "House Davion will have these available for free, House Kurita will have those available for free, and House Liao can start with their own for free. To get a Zeus as a House Steiner pilot will be significantly easier than if you are a House Kurita pilot."
