Does it do the same thing if you save it, exit the game, and then log back in?

I suggest that you run the MWO Repair Tool.

This happens to me too, did so before May Patch even. I was using the impossible pink colors and setting on the Ebon Jaguar S free mech for the month that we got... wanted to go with that nice neon pink glow effect, but after each match I come back into the mechlab and only the neon channel is visible, with the other two channels reverted to a sort of generic metallic gunmetal color. I can of course reset the colors in those two channels and when loading into camo spec area, it will restore to what I set it before - on more than one occasion I just launched into the next match and one of my fellow teamates was like, oh, you'v'e got a neat tron look, pink neon on black... so it seemed like what I was seeing was possibly reflected on servers, not just how it looks client side for me.

Could it be your MWO install corrupted?

Very unlikely that all of the above experiencing this problem have their MWO installs corrupted. It's now a few months down the line, and I've been experiencing the issue this whole time as well... Have been since the Ebon Jaguar EBJ-B(S) first became available. Unlike others however, I've been running the Repair Tool (kind of been paranoid here, but using a non-destructive mode in order to only fix real errors... strangely never hit a single error here to date in all these years) to double-check every one of those monthly patches after the corresponding update has been run. It's been giving the MWO Game install a rather clean bill of health, which unfortunately means this issue is entirely on PGI's end for fixing. (That is, unless I've somehow mysteriously got a corrupted Portal, Patcher, and Repair Tool as well, and yet somehow my installation is still fully capable of getting in matches without being kicked out for hash mismatches... But, the odds against that are rather extreme.) And in case you're wondering, my install has been kept 100% Vanilla in all the years I've been here!

Unfortunately, that's not the only Mech having issues now. I've also been seeing problems with the Champion Chassis after they added that "Apache" Variant to things. This likely means the Phoenix Hawk's "Spectre" addition is also causing Chassis-wide issues there too. It really leaves me wondering how many hidden-yet-glaringly-visible glitches are in need of fixing. :(
