Use some video recording program - some such programs are available for free.
It is much better to post a video link instead of merely describing the situation.
And if I can guess ... I think that you were spreading the damage across multiple sections of the enemy 'Mech with some amount damage even ending in the empty space.
What you are describing is a 'Mech with good hitboxes on one side and a 'Mech armed with lasers with long burn time on the other side.

I will also add, without seeing myself, it is easy to miss a target that you thought you hit but actually shot between the arm and torso space. It's also real easy to have hit the target, and spread your damage all over so it looks like you did little to nothing. I can also say... sometimes hit reg is just against you.
HSR (Host State Rewind) is a counter lag program that MWO uses. It's good, but not always perfect. It can work with high ping, but not with unstable ping. So, you may have visually been hitting on your screen, but according to the server you actually missed because your ping bounced at that time and it couldn't accurately calculate where your shot was suppose to go.
And, in the very off chance, it is also possible (but a mech in game as long as the Assassin, unlikely) that you could have sunk your shots between hit boxes dealing no damage. The spider, for a while, had a hole in it's hit box around it's belly button area that just couldn't be damaged. Despite being a small location, it was a commonly hit spot, so it was noticed rather quickly. (It's been fixed for a long time.)
In the end, I'd have to say the above suggestion from Martian is good for your own reflection, and for gathering evidence if there is a problem. If on a Windows computer, you should be able to use the Win key with G to bring up some options. You can select to record right from there. (At least for my Win 10 computer.) No special software required.
