Atlas' cockpit is situated in the nose of the head. The central position, as the cut-out above shows. The eyes - as far as I know - are positions for technical hardware (like sensors, computers etc.)
MWO devs, placed it in the eye. Which is somehow wrong I guess as there isn't any blind spots on either side when looking out of the cockpit. Shouldn't be a blind-spot to the right if the cockpit was in the left eye? In the Hunchback you can clearly see the right-shoulder mounted AC from the cockpit.
 
Also factor this: the nose make perfect sense. As the head is rounded, the plex-steel will also have a rounded shape following the surface of the head. Thus, no blind-spots. But if you put the cockpit in either eye, even with the roundness of the head you'd still have a blind spot plus the forward image will clearly be AND feel off-set to one side.
