So here is my plight. I own a Saitek x52 + Pedals. I use it for mech games and only mech games. In the current market that means I play MW4 Mercs, which is where my current problem stems from.
MW4 was made in a different era, one where 5 button joysticks were king. When connected to a 40 button beast the game has no clue what to do with itself and restricts itself down to a 2 button joystick.
Saitek offers a software solution to this in the form of software that remaps the joystick buttons to keyboard keys. A pain to set up but not really the problem. The problem stems from the fact that the program itself causes Blue screen crashes at completely random intervals and for what seems like no good reason.
The solution... don't have a need to use the extra software. Just have the game itself support an obsene amount of buttons on a joystick. Because if you make a good game then people are going to be playing it 10 years in the future with 140 button controllers.

I don't think you need to worry. It's 2012 and USB HIDs with tons of buttons have been commonplace long enough.
Also, a previous post on this forum mentioned one of the devs running a Logitech HOTAS.

I've been considering the switch to Living legends. I don't know alot about it but this has given me reason to take a good long look again.

joy2key is just a button to keyboard key mapping, your saitek application already takes care of this. From my experience MW4 would only support something like 12 to 14 joystick buttons maximum on my CH setup when the separate units are combined to one joystick ID. So really you have no real choice but to do keyboard mapping for MW4.
MWLL is fun, but I'd suggest first getting used to it with mouse and keyboard, then once you're familiar with it get your joystick set up. This is only because its a bit of trial and error at first since you have to exit the game to tweak your controls and sensitivity settings.
