This isn't a problem the LRM firer can deal with entirely themselves - they're often firing from out of line of sight, so they can't see what's going on, and from several hundred meters away, which means their missiles take a few seconds to arrive on target and the precise physical situation may have changed considerably from the time they clicked the fire button. Pretty much the best they can do in those situations is, as Pierce suggested, announce that they're firing on a particular target. Hard to do by in-game text chat, of course. So if your team is firing missiles, be aware not to get too up close and personal to the target, because there's a fair chance you're the only one who can tell whether you're in the way or not.
Yes, when they're firing at a target they can see directly, they should exercise care (like anyone firing at a target, for that matter), but LRM mechs often can't see their own targets.

As far as I know, unless it's changed recently (I rarely use LRMs myself), you get the crosshair "hit feedback" for LRMs if you hit anything at all - enemy, friendly, building, rock... don't rely on it as a hit indicator. Watch your target's damage gauge/status display instead. (I once got an enemy Catapult to kill a friendly AFK Awesome like you describe, though, that was fun
