If two groups of four synchronize joining the game at the same time and are all connected via TS/vent/what have you to do so, it seems there's still a high likelyhood of those two teams of four being placed together on the same team. I don't think this is going to end up changing much when everyone realizes this is possible. It won't work all the time, but they almost assuredly will not end up fighting each other if they aren't running the same weight classes as each other due to that stipulation in matchmaking. I'm not sure how much this is really going to help except making it slightly more annoying for people to have to synchronize button press at the same time, but we'll see, I guess.
Your understanding of the matchmaker is flawed. As the OP stated, the matchmaking system doesn't match individual groups of 4 against each other. It creates two teams of 8 that are matched, using whatever combination of group and pug players it needs.
For instance, Group 1 is four commandos (25 tons each). Group 2 is four Atlases (100 tonnes each). Group 1 is added to side A. Group 2 is added to side B. 4 pug Assault mechs are added to side A. 4 pug Light Mechs are added to side B.
Both sides now have 4 light mechs and 4 assault mechs. As far as the matchmaker is concerned, both sides are evenly matched! Of course, Side B is probably going to stomp Side A into the ground because their mechs are on average heavier, but the matchmaker doesn't know any better. More importantly, your two groups of 4 that launched at the same time are on different sides.
