So the Guardian ECM is 2 slot item and it is only visible in the cocpit section of ur mech in mechlab. But the cocpit section only has 1 free slot so how the hell Im supposed to equipt it then?
Beagle is visible in multiple places but Ecm only in cocpit (head) section
Is this a bug or I missed something somewhere...

First the Guardian doesn't work yet. Be glad you can't buy it would have wasted your Money.
When it works, if it works, they'll probably change that "only in the head" thing, like they did with the Beagle active Probe.
