The "remap controls" dialog will appear in-game.

- enter menu screen
- click menu button
- click options
- double click a joystick action to remap
- click cancel (cancel of the entire options screen)
- click launch to enter a game
- remap controls dialog will appear after loading

Side note: I was trying to map my joystick pedals, and I am still appalled to see that this game has made very little progress on joysticks (in my case, racing wheel pedals as analog inputs) since the first closed betas. This is why I left the options screen in disgust without cleanly un-setting my bind attempt.
