The best way I've found to handle it is to think of all friendlies as enemies you don't want to shoot at. You still need to avoid their fire and make it hard for them to hit you.

I'm not saying there's no situation where there's unavoidable team damage; there is. Sometimes people run into LRMs you've fired several seconds before. There's no way to avoid that. But there's a lot of very common situations where the firer could have avoided it, and your big blue beams sound like just such a situation.
Inertia does keep them from stopping but usually they are running parallel to my firing line and then once I've actually started firing they turn into it. They can see the beam before the start turning. It confuses me.

This is what I find myself doing fairly often. Gotta be prepared to shift your fire.

This is in PUG matches only though. When i'm dropping 8v8 with my unit, I don't seem to have this problem

I noticed (more so recently) that (example) my AC20 shot destroyed enemy mech and continued on 'through' to the rocks behind him.
On Forest Colony, I went around the corner near the cave and shot at an enemy Hunchback from my YLW AC20. I hit and destroyed the hunchie, but the round continued and hit the friendly (one of my buds on comms) and destroyed his right arm. At the time, we were the ONLY 3 mechs in that area. The Hunch was focused on me, so my shot had to be the one that damaged my team mate.
This type of damage or possible kill is different from those that step in front of you to finish off an enemy, or to work on an enemy. People either dont care about stepping in front of friendly fire because they would only suffer some damage or a kill and not have a penalty, or are just not aware they are putting themselves in the line of fire.
Some just want the kill shot. They will stand by very close and not even fire until the enemy is dangerously close to being destroyed, then run in front and 'get the kill shot'. If they get damaged or destroyed, well too bad.

And folks just dont pay attention to it in this game - I'm dueling with a Cat, and a friendly Cent walks right in front of me, takes a pair of LB10X full to the rear torso. Because folks dont think where they are - and part of it is because the collision rules arent really implemented yet, and you can just walk where every you feel.
However, the majority of my friendly fire kills have been with my Commando. The reason often is, I'm in a circling duel with another light, I let go with my Streak - the missles curve to track, and hit a friendly on the way. Because these duels are often at cap, everyone is torn up, and thats the worst time to get hit with SRMs.
It is, however, less at fault here because you really get tunnel vision when fighting in the mech - unless you have a lot more situaltional awareness than is typicallly required in these sorts of games, its easy to march into someone's line of fire simply because you're more intent on killing than thinking where everyone is.

I have no problem damaging or killing morons who do this. Their repair from it from be higher then mine so meh. Might as well help out the Darwin process right!
