I ordered a Joystick to use for this game but now I'm finding out that the game is not properly laid out to be used with a joystick. Pitch and Throttle are reversed, and the targeting movement can't be controlled by the joystick. I don't see any option in there to set it up to do so either. Is this a bug or intended, or am I just doing something horribly wrong?

You can edit your config file to reverse the pitch. I believe it's in the controls forum. I have a joystick too but with this game do better with KB/mouse, others say joystick is not recommended. YMMV.

Joysticks haven't been properly supported outside flight sims in about 10 years. You can custom-make a cfg to make it a bit better, but it won't work like you'd want it to.
Sorry, man.

You can invert controls in the options menu and map out all functions to hat and buttons there as well. I'm using an older Logitech 3d extreme, works fine. Do a search for config info in forums. Maybe try to learn mouse/keyboard. I have much respect for gamers that are skilled at mouse/ keyboard, regrettably I am not.

Put this in your user config file.
cl_joystick_invert_turn = 1
cl_joystick_invert_pitch = 1
cl_joystick_invert_throttle = 1
cl_joystick_gain = 7
cl_joystick_throttle_range = 0
cl_sensitivity = .6
You may have to adjust a few settings up or down, but it will get the joystick and throttle working how you want. Even though it works, mouse is still superior in my opinion. You can use mouse for aiming and joystick for turning and throttle.

I can't wait for better joystick support to come, but we've heard it's a low priority for the devs and it will be a pretty long wait. So for now, the above advice is pretty popular and it works really well. Like Tempered, I also use the mouse (trackball in my case) for aiming and shooting, and I use the throttle / rudder for speed / turning / targeting, etc. That combination is very effective.
When they fix joystick support, I'll switch to the stick and abandon the mouse because I like the experience better. But at the same time, now that I've been playing with the mouse for a few months, I realize I won't be as effective with a stick. The mouse just works too well.
