Suppose I have 3 Cataphracts and they all have basic efficiencies unlocked, can I sell one of those 'mechs and still level the 2nd tier efficiencies for the other 2 I keep?

If you have the basic tier completed for all three variants you can sell one, or two, and still buy the next tier for the remaining mech.
This is what I did when I unlocked the master level for the catapult.
