Get a 4-6 button mouse. It is worth its weight in gold for this game.

There isn't a specific program to get a ps3 controller to work with MW:O, however there are several out there for getting a PS3 controller to work with your computer. From there, you'll have to adjust your settings in MW:O to get everything to work.

I use this to emulate the PS3 for the computer. It allows you to make profiles for games, so you set up a MW:O profile with certain button combinations, and adjust them in the emulator itself, instead of changing around the MW:O settings. It works best while the controller is plugged in, but it does support the Bluetooth with some tinkering.

The software you need is ds3tool, which is available through http://www.motioninjoy.com/
That software will allow you to configure the PS3 controller for your computer, including the use of sixaxis.
Remember if you want vibration/force feedback, configure the PS3 controller as an xbox 360 controller

This isn't really a game where either of those things are all that beneficial. An analog stick would be about as precise as a mouse given how slow the controls in this game are and it would be much better than a keyboard for moving. As much as it pretends otherwise the Mechwarrior franchise is pretty much perfectly suited to a dual stick console controller.
A thumbstick is a joystick, just less bad.

It's already brown and buggy enough to be there, why not. It looks like a ps2 game.

You would think the joystick aim would be as good as the mouse, but it is actually quite difficult compared to a mouse that can switch dpi settings on the fly. Much more difficult to aim at a specific ppart on a mech and track it while it's moving anyway.
If I was to use a PS3 controller, I would use it in conjunction with mouse. Left hand with the controller for movement and overrides, vision modes etc, right hand on the mouse to aim and fire

I use MotioninJoy with the suggested USB Bluetooth dongle to get the controller working with windows. If you have a long enough USB cable and don't mind playing with it plugged in, you don't need a dongle. Follow the instructions on the link to get your PS3 Controller setup. I reccommend using the Playstation 2' ( for PCSX2 with pressure sensitive) profile in order to get full range of control for your thumbsticks without having to deal with the touchy tilt gyros that come with sixaxis,
After the controller is successfully setup in the Windows Game Controller Panel, you need to start MWO and assign keys for everything. I suggest entering Training Grounds and getting the keys set the way you want. I wouldn't worry about inverting and thumbstick sensitivity yet, we'll get to that. If you try to set things like your ECM toggle, Show Battlegrid, or Scoreboard, and they don't work, just leave the key bindings set to the buttons you want them to be and move on. After you have all of your keys assigned and know it's how you want it, exit out of MWO completely.
After you exit, goto C:\Games\Piranha Games\MechWarrior Online\USER\Profiles\YourAcctName\ and right click on actionmaps.xml then click edit. Press CTRL + R for replace, and you want to replace index="2" with index="1". This will fix an issue with keeping keys bound to things like Show Battlegrid and Scoreboard, as well as the ECM toggle. Save and exit, then right click on actionmaps.xml again, click properties, then checkbox Read Only so MWO can't change your keybindings back. Refer to this post for more information on why you have to make that change to make those things work.
Next, you may want to adjust the sensitivity of the joystick in your user.cfg file. I needed to turn up the sensitivity to make the mech turn as fast as I wanted. To do this, goto C:\Games\Piranha Games\MechWarrior Online and right click on user.cfg and click edit. Then paste cl_joystick_gain = 6.5 and save and exit. Restart MWO and test settings. Lower the number for less sensitivity, increase it for more. I sit at 6.5 right now. Refer to this post for more information on how to edit your user.cfg to change joystick settings, although after the patch I don't think you need to deal with any throttle or deadzone issues.
Edit- Dumb IE10 doesn't let me use the editor box right, so I had to make a lot of formatting changes in chrome

The only thing I think is missing here is the ability to adjust each axis for sensitivity individually, but that'd have to be a change the devs make I think.
