Sorry. Simply no.
We won't really be split. I'm guessing you won't have to choose one or the other for you account, but have access to different mech labs or something similar.

And you're wrong. How do I know you're wrong?
Because people will have to elect to play against Clan Mechs, which means they won't.
Which means that everyone who wants to use Clan Mechs will be waiting a long, long time before they can find a match.
This is called splitting the community.

Simpler idea: Clan Mechs take up two player slots.

Also, clan pilots should lose money for assists.

Actually, the Clans play solo. Those who don' get stuck with sucky mech in the second line.

And then goes in overheat shutdown for a long time.
Already calculated that, the C-ER-PPC has the same Heat/Damage ratio as the standard PPC. You simply CAN't fire more then 4 C-ER-PPC's at once without overheat. Maybe with some tricks 5... but not 6... And you would need 6 for 90 DMG.
But of course two shooting an Atlas is still an option and you maybe won't even go in overheat then like the Hexstalker does.

Clan mechs can play clan mechs. Explain your logic again?
They have said in an NGNG interview that they are experimenting with a way to introduce the honour code of the Clans.
I would expect significantly less rewards at the end of a match if you, the player breaks the honour code before the opponents do.

No. Nobody will have to wait. But the Clan Invasion doesn't mean that warfare between Inner Sphere powers have to cease. And Clans, while invading IS, are also known for constant warfare between Clans. So each team can be exclusively composed either from Clan mechs or from IS mechs, but possible matches are not only Clan team vs IS team, but also IS team vs IS team and Clan team vs Clan team. So even if everybody will switch to playing Clans, they will just fight another Clans instead of waiting forever for some IS victim to abuse, that's all.
