Basically the main difference will be that the combat is fun.

Mechwarrior has real Mechs in it. Not stupid little robots.

Perpetuum is EVE. Neither of those games is a simulator.
Not to be harsh like some of the other posters, but I recommend that you do a little bit of research instead of asking a question that will result in the wrath of the community because honestly, something snarky along the lines of LMGTFY is the appropriate answer here. The differences are immediately apparent upon playing both. And by immediately apparent I mean blatantly obvious.

Wow at the replies above.
Perpetuum is pretty much EVE online with little robots. Its got the generic tab targeting firing all weapons, boring wack-a-mole you will see in most mmos. MWO should be like the other mechwarrior games. Think more flight simulator but on the ground in a 50 foot robot with a **** ton of weapons. Don't let the simulator part put you off its actually very exciting.
Here is a little bit from mechwarrior 4.

The difference will be, we are not all on one field and there will not be NPC's to shoot at far as we know yet. The game will be divided into battles just like current standing Mechwarrior Titles or World of Tanks. The world is not persistent, their status is. You wont be walking around in your mech doing everything from kill 10 ground pounders (I lold while writing that) to go capture that base. I have to admit I haven't played a whole lot of PO, but the amount I played made it feel like an MMORPG with mech-esq robots. Not a mech combat game.

You forgot the, "Please deliver this to that guy over there because I'm to lazy to, yes I know hes only five feet a ways just do it."

Perpetuum is like a tech demo, rather than a fleshed-out game. It has zero story.
The richness of the Mechwarrior story is incredible. There are books, tabletop games, cartoons, etc.
That, plus some interesting game mechanics like skill-based aim-targeting, should make for a great gaming experience.
Coming from someone who played every Mechwarrior game, as well as Perpetuum, there will be no comparison: the Mechwarrior franchise has too much good stuff going for it.
