There's a lot of inconsistency in your build; case with XL engine is totally useless. Case prevents damage from ammo explosion to spread away from the section of the mech that suffers from ammo explosion. But that section will go off nevertheless. Therefore if you get critted in those SRM ammo slots, your left side will blow, and with it the XL engine, with or without case.
Not only, but adding the case there increases the chaces that when you experience a critical hit, you have 1 less crit to roll for it; if the case gets the crit (and case can't be critted) the critical hit will be re-rolled on the other components in that section.
Finally, XL's on atlases besides 360 are crap, no matter how good you're in torso twisting. Not only, but you also bear a GR in there, you'll literally blow up in no time, case or not case. Even more, you also bring ammunition in your arms that are supposed to tank the damage. Another inconsistency.
For sure your build is supposed to be a long range one, so the XL may be a decent choice anyway but reallocate ammunition and armor like this:

The above has more DPS, top and torso twist speed, more cooling, more resistance. That XL is a nice engine to be used in every other mech besides any atlas
Getting back IT, armor allocation depends a lot of what you want to play. If you're a brawler, then you may need to give the back to your opponents, therefore you want to shift some in the back (roughly 16-18/20-16); if your build is long ranged or you have an escort or you use a slow engine (say 300), then you should maximize front or cover with as much as armor as possible critical things such as a GR with say 72-12 in the RT, using 106 or even 108 armor on the front.
