Why does the Jagermech DD have case in each torso when it has an XL?

Because that's how it's made in Battletech canon.
Sure, 'mechs with XL engines blown out of the side torso alone count as mission kills, but in an actual military campaign, CASE can make the difference between an ammo explosion destroying half of your 'mech and giving you a chance to salvage and rebuild it, or destroying your entire battlemech and you have to spend another 10 million c-bills to buy a new one instead of 5 million for salvage and repair.

It's canonical. It has no relevance on the game.
For fluff reasons, protecting the CT from ammo explosions would mean no chance of reactor explosions, and cheaper repairs.

It saves the life of the pilot in the case of ammo explosion.

Sad part is without any R&R mechanic at all sticking to the books for things like this seems pointless. Unless they had some sort of reward for Head/CT areas of the mech existing post match.
I guess on the plus side you get an XL and a couple CASE you could simply divvy up to other mechs however you want.

I would be surprised if the R&R mechanic didn't come back for community warfare. For now, I'd just see it as a way to get an XL engine and a pair of free CASE for your standard-engined 'mechs as well
