If missiles are really bad, is the counter to them worth it?

No, but not because it's bad - it's not worth it because LRMs are bad.

I have a nice stalker build that has good support for everything. 2 AMS, 2 ppcs, 4 medium lasers and streaks. Sadly it's pretty useless now because of the state of missiles and jump jet snipers.
It was one of my favourite mechs before the patch/missile nerf. Now it just collects dust

I don't run it on any mech, and don't miss it.
Used to be essential equipment. Now, I won't even install it on a mech if I have free tonnage, as I find the risk of its ammo exploding outweighs its usefulness.

AMS is only good 'en masse....and only 'if' missiles are dangerous...neither is true atm..therefore...no...AMS is not worth the tonnage/crits. Quite a few of my builds take into account the eventual desire for AMS. Right now, an additional ton of ammo and a 1/2 ton of armor is superior. The two crits needed are more of a problem for me than the tonnage.

LAMS will be interesting when Clan tech arrives. Trades ammo/weight for heat and a bit more accuracy.

AMS was worth it when LRMs were crazy. When LRMs were more or less reasonably balanced, it was not worth it because AMS would shoot down between 2-8 missiles, but generally people found that it was often 2 and rarely 8. You're better off using the ton and a half on extra engine rating to get out of missile danger faster.
2x AMS sounds like it might be worth it since it only increases the tonnage by .5 instead of 1.5, but I have never run a dual AMS, can't say firsthand how well it works. (And not many mechs can mount it, anyway).

No. for two reasons.
1. missiles are nerfed right now so you dont see them that much.
2. you can get behind cover without ams.
3.(i know i said two) AMS wont help you if your being shot at with 40 LRMs.

AMS is a good as machine guns, that is total waste of of space and tonnage.

by ams i presume you mean hiding behind hills when you get incoming missiles? it doesnt take any tonnage mate.

Well. AMS can take the edge off an LRM salvo. The problem is that LRM salvos are so castrated right now they don't have an edge.
I still use it in all of my builds, mostly because missiles are bound to get buffed back to having a reasonable amount of punch at some point. Right now its usefulness is pretty questionable, I'll admit that much.
Also, I'm eagerly awaiting LAMS.
