I've unlocked every single basic skill for my Stalker-4N. How do equip these skills onto my mech?

They affect the mech automatically.
If you get two more variants, and get basic skills for those as well, they will unlock the elite skills.
Once you master elite skills on a variant it will double the effectiveness of your basic skills.

Note that this is different than modules. Modules (found under the Pilot Tree instead of the mech tree) require you to both unlock the skill as well as purchase & install the module to your mech in the mechlab.
