I think the heat damage system has great potential to improve our game but right now it isn't doing very much. Most of the mechs that are running hot are large and tough enough that the small amount of damage done to the internal structure doesn't effectively harm them. Yet if the damage sustained is increased too much the smaller mechs are going to suffer more than they are already.

Instead of that damage being done to the internal structure (or maybe in addition to) when a mech over heats damage should be done to the mechs systems, like its weapons and electronics (ecm/bap/etc.) In fact any weapon still in its cool down when the mech overheats should take damage. If it is a ballistic or missile weapon the ton of ammo it is drawing from should have a chance to blow up.

They need to scale the heat damage mechanic.

The internal structure HP of the mechs are all about standard. So what I'd do is figure out how to scale the damage so if you hit 150% heat you would fry your insides before you cooled off, deterring that from happening. More careful pilots will lead to a more planned course of attack since they don't want to kill themselves.

The thing I'm thinking of will actualy knock out weapon systems if the pilot isn't careful. Make it so only the ones on cooldown at overheat get hit and you can only loose the offending weapons. It would also maybe encourage people to load out back up weapon systems.

Might work, and anyway it would be better than the planned system of complex alpha heat spike nerfs.

I think leaving the new heat system and combining it with a more complex heat penalty scale like TT and Mechwarrior Tactics (and OP's idea) would be interesting to try and more fun/simlike.

In TT the heat scale reduces your speed and puts you at risk of ammo explosions well before shutdown, why not take a page from that playbook? I also used to play the tesla pods back at virtual world and loved how so many matches ended with the mechs barely functional and picking away at each other with their small lasers and other such back up type weapons.
