I pilot Misery frequently. It's funny to see it being feared here, it is my favorite Stalker.
Well, it should be feared, as it's "the Atlas in a Stalker frame". It is inferior to the 3F, but it is damn good and unique.
To me, Spiders because you know what. I love shooting them with an AC20 in the air, gives a much deserved death animation. And... damn AC40 Jagers. You don't see them around anymore as much as before, but I do feel good destroying one.

I pilot mainly HBK so pack of lights (at least 3 of them) pose great danger to me, AC40 jager also. I tend to stay away from those...

It's the ankle biters for me, Spider, Jenner, Raven, Commando and Cicadas.

I'm a Commando pilot by trade, so a well-piloted Medium (specifically Hunchbacks) gives me fits. All that torso twist and ALL THOSE LASERS means one slip-up and I'm just dead, end of story.
PS
FEAR THE COMMANDO.

Spider. This thing needs its hitbox fixed something fierce; I have LB-X rounds dumped in those nasty little clowns that would have dropped an Atlas; and they got out with orange armor...

I find Misery being listed so often kind of funny. When it first came out, I'd go out of my way to hunt down Miserys in my HGN-733C. I won more of those slugfests than not. But regardless of who won, no one came away in any kind of condition to screw with anyone else. I just did it because a lot of Hero mechs are P2L.

Definately the 4sp. me and my best friend pilot two of these in a wolfpack style attack, and I've seen a couple of pilots who can actually drive them properly and it scared me
there was that one guy going at 45km/h with large lasers and lrms though, he was pretty funny xD

I run with two Atlas Snipers; so in my case it's always going to be the Jenner. One Jenner and I may have a chance, especially if I'm running the Atlas with the LBX10 Scattershot (Jenner's don't like the Scattershot, oh no). Two Jenner's and I may as well just power down and wait for the inevitable. Having said that, if I'm really lucky (I have been once) and get a solid lock on one of those things; it's a really satisfying feeling when my twin synchronised ERPPC's rip into one.

Like some others said, it's not the mech, it's the pilot that I fear. The only mech I really can say I have no fear of even with a good pilot is the non-k2 CPLTs. I see one of those, particularly the lrm boats and I hear the dinner bell ringing in my head, and rarely do I find myself going hungry.

When there was still variety in loadouts in mechs, and not just all the PPC's and Gauss you could pack in one, I usually felt overwhelmed by Cataphracts, because they were very durable and took a lot of hits to bring down.

When in my lights (which is probably a majority of my play), I tend to get most worried about Cataphracts (due to their insane torso twisting and not-uncommon usage of LBX-10s) and Jagermechs (because they've almost always got enough Machine Guns to give me a phobia to that sound or an AC20 or two that will, inevitably, hit me and core me even after a valient 5-6 volleys of damage against it).
Regardless of what I pilot, a Spider piloted be anyone halfway decent scares me. In a 1v1 as a light, I'll get CT'd or legged before their armor is orange. If I'm in a bigger mech than that, yellow at best. Damn you, Spiders, damn you!

2 MG, 1 ML spiders scare the {Scrap} out of me. They can take almost anything i can throw at them too the face and survive yet there weapons seem insanely buffed-2-3 shots with that ML and my rear armours gone......
The AC40 Jaeger-but only in up close environs. If i can get it at a range then its toast......
PPC stalkers are jokes. Not scary at all-9/10 they cook themselves.
quad AC2 and triple/quad AC 5 Jaegers scare the hell out of me-those things unleash a serious pounding and the cockpit shake from the hits ruins my aim.....
Miserys are scary to a certain extent.
But above all i fear a well piloted Mech. A pilot of whom knows their Mech is far scarier than anything else out there.

Definitely any noob mech pilots in your own team.
The terror of watching noob allies dying charging to the enemy like a ***** doing zero score damage in matches is truly a sight to behold.
Another dreadful noob is the body blockers absorbing all damage you fired towards the enemy while blocking your path to escape .
