Remember that you need at least 2 assaults (don't have to be Stalkers) unlocked to Elite to get any assault to Master. If you have not elited any assaults yet, you will probably be better served with keeping those Stalkers until you have them at Elite, so you can master the one you like.

You also should want to get through the elite tree on your favorite Stalker, at least, as it will double the effectiveness of the basic pilot skills, I am told that this is a game changer for a lot of people.
So while with the current C-bill acculmilation it will be slow going, you should just play your Stalkers until you earn enough for the last one and its upgrades. This will also allow you to truely evaluate each Stalker against each other should you really want to sell one or even two. (Again most people will say: "Don't do it!")

While it's painful to get only half back what I paid for the 3rd, having it sit idle in my Mech Bay, while I have to pay 300MC for new Mech Bays, is a worse option. Besides, in many chassis, the 3rd variant offers nothing the other two can't.
You can mitigate the CBill loss on the sale by stripping the Mech before you sell it, keeping useful weapons and engines, and only selling the chassis itself. This gives you a head start towards your next Mech purchase.
Selling chassis became more necessary after the recent CBill nerf. The grind to having enough to purchase each chassis became at least 30% longer than it was.

As to my opinion I would say keep the mech until you get the elite efficiencies so that you have master level available. Unless you really don't like it it's always worth holding on to. Even if you don't there may be changes down the road that make it more appealing. I sold my Cicada 3C as soon as I did the elite eficiencies, then I had to buy it back when the machine gun buffs came around. I lost about 7 million cbills on the deal considering that you don't get your money back for DHS, ES, etc., and you only get half (less than that I think) the money for the chassis. With a stalker it would be even worse.

But it is not absolutely clear if you can unlock the basic's on three different assault chassis, in order to unlock one of them to elite. So if I unlock basic's on an Atlas, Stalker, and Highlander, can I then Unlock elite modules on any one of them?
Can I do this? ... Or do I have to own 3 Varients of Stalkers, or 3 Varients of Highlanders, with all with basics unlocked, in order to unlock Elite modules of same chassis?

To answer your question, in order to unlock elite on any chassis variant, you still must unlock all of the basics on a total of three variants of that chassis. It is only the master that is made more easily attainable by the following mechanism detailed by Darwin's Dog in the link provided above:
"If you purchase a new chassis of the same weight class as a chassis for which you have three variants with all of their elite skills you will have less work to do in order to reach master level. You will still need to buy threevariants of that chassis and earn all of the basic skills. Once you have done that, however, you only need to earn the elite efficiencies for the ones that you intend to take to master level (because you already have threevariants within that weight class with their elite skills)."

You need to basic 3 variants of the same mech to unlock the Elite modules. However you only need to unlock 3 Elite modules fully completed within the class chassis to unlock the master... Eg. You need 3 Basic Atlas to unlock the Elite, but you also have an elited Stalker and Highlander, so once you complete the Elite for one Atlas you can immediately work on the Master module.
