It is derived from the assumption that the Omni-Pod will need restrictions like a Standard Hardpoint, but will still hold any weapon type like Battletech Omni-Pods. So the way this would be done is the Omni-Pod would be a size unit with omni-points inside like this:

Hopefully the diagram makes sense, but in essence you place Omni-Pods in a Mech section, which could be a single Pod with 12 criticals in a side torso (holds weapons up to 12 crits) or two (or more) seperate Omni-Pods in a single section that hold weapons up to the maximum criticals available in each pod.
Then Omni-Points are added and these mount any type of weapons so long as the Omni-Pod can hold them. They can hold as many weapons as the Pod has omni-points.
Mech Equipment like heatsinks and AMS or BAP etc. ignore the Omni-Pods and just use criticals normally.
In this way Clan mechs could use any weapon in their omni-pods, but those weapons would be restricted by their size. The size limitations would act to create different options for each chassis variant that could be lore-based, like a Mad Cat D or Mad Cat prime and the Clan mechs could also have part standard hardpoints that only have the weapon-type restriction.
This would preserve the lore differences between Inner Sphere and Clan Mechs, but allow for both to be balanced, just differenty.
Maybe this is already being considered, but no way to know.
