After my HUD comes up in game, my mouse cursor shows up over the HUD. The mech responds normally to mouse movement, but the mouse cursor also responds like it would normally. Toggling the battle map doesn't make it go away and after this shows up, it persists from match to match until I restart the client.

i have been having the same trouble and as i run 3 monitors the mouse tends to move off the game monitor and i end up clicking on another screen taking me out of the game.
the only fix i have been able to do is change the game to windowed save and then back to full screen. and save to fix it. but sometimes that only works for one match. and if i alt tab the mouse courser is back.

I think this is related to alt-tabbing in and out of game, something I'm required to do even moreso now that the mechlab is ALWAYS fullscreen. So, I've been getting this bug far more commonly now. No I don't run more than one screen.

Happened to me as well after ALT+Tabbing. I had to close the client and restart to get a normal status.

I have had this problem too when alt-tabbing which I am forced to do to switch channels in Team Speak.

Multiple monitors.

Set the display to full window in video options and that will go away.

Tried this first and my mouse would slide over to my other monitor in game and then when I would click to fire it would click something in the other screen and make the MWO window inactive. Not great in the heat of battle.
