When i try to return from endo-steel to standart structure, it says i need to pay 500k c-bills. Is it ok, or I do something wrong? Or its just bugged?

Changing upgrades is considered a big job compared to swapping weapons -- modifying the entire mech instead of changing one part. You pay every time you modify a mech in that way. This is working as designed. To optimize expenses, most players will set up the upgrades, and swap engines+weapons to change builds.

If you have multiple builds for a single variant that you want to switch between which require changing upgrades, it may make sense to buy multiple copies of the mech. I haven't done it, but I'm considering a second SHD-5M for this very reason.
