Maybe my google-fu is just weak, but I didn't find anything indicating this was a balance change or nerf. I haven't had issues telling the ER PPC in the chin of my Thunderbolts to stay put.
I'm trying to add an AC/5 and two machineguns into the shoulder of my Overlord shadowhawk. Of course, I want the largest gun in the highest hardpoint. I don't think I was having this issue earlier today or yesterday.
Whenever I save the configuration, the AC/5 (and now the AC/2) is dropping down to the bottom hardpoint. I've tried restarting the client but the behavior persists.
What's also odd is that the game apparently remembered which firing groups I saved the AC/5 to even after it was replaced with an AC/2, saved over. I thought maybe it wasn't keeping track of which critical was assigned where if the criticals in the location didn't change even if their orientation to each other did. However, I tried moving a jumpjet back and forth between the CT and side torso and the behavior persists.
I took the engine out to get some more weight to play around with, the behavior did not occur for and lb-x and two ac/2s, but I think it may have for an ac/5 and two ac/2s. It also did not occur for an AC/20 and two machine guns.

There are many such threads about all 'Mechs, so yes, your Google-Fu sucks.
Anyway...
To fix your problem:
1. Unequip all weapons from your SHD and save..
2. Go to Home tab.
3. Click Inventory.
4. Click Weapons.
5. Find the AC/5 and sell them all.
6. Find the Machine Guns and sell them all.
7. Go back to Mech Lab.
8. Buy new AC/5 and Machine Guns, making sure to put them in the order you want them in.
9. Save.
10. Done.
Weapons seem to develop an affinity for a certain hardpoint or something. The only way to "cure" them is to sell and buy new.
It's annoying, but it works.
Anyway...

All of them? What about the ones on other 'mechs?
Edit: According to the thread I just found (using the exact same search terms... sigh) I may be able to figure out which weapons are causing the problems and only sell those, since I have plenty of 'mechs with stacked ballistic hardpoints.

No, not all of them. You just need to either sell (or make unavailable by equipping them on another 'Mech) the "problem children" so that you buy new ones for your SHD.
The problem with doing it by equipping them to another 'Mech is that they STILL have their affinities on the other 'Mech. It really is easiest just to sell the damned things.

i had read somewhere that the game shuffles the weapons into an alphabetical order regardless of your placement.

No it doesn't, it actually keeps them in the order you put them in, UNLESS you have weapons with this damn "affinity-problem". Sadly you can't really tell them apart from those wich are not affected except by shuffling them around alot or just outright selling all.

I've also noticed a related bug in UI2, that the order in which the Shadowhawk's guns are shown in the Mechlab does not always match that in which they are shown in game. So check that they are wrong in game before you spend money on selling & re-buying weapons!
