Each time I try to install the patch in installs the "install base" when that finishes the game says I try to log in and it says I have a version mismatch. When I run repair tool it installs a bunch of files I don't have. When that finishes, I try again, same issue. I uninstalled and reinstalled, got the same issue. help please?

Submit a support ticket. They're really good to work with. I've submitted tickets and all have been resolved in a timely fashion to my satisfaction.

Just some additional info needed, what operating systems are you using?
- Was everything working correctly before this patch?
Have you looked into the 'patcher logs' to see what it was doing (or not doing) when the patch was attempted?
Normally found in the install directory under Bin32, PatcherLogs.
There are 3 text files created that list what the items did and if there was any errors.
- The bootstrap and ingame are small files just confirming the version and connection, the frontend is the listing of the process the Patch completed (or didn't).
Here is an example of a few start lines of the last patch; (your install directory may be different)
8/6/2014 1:52:54 AM - main - Config file: C:\Games\Piranha Games\MechWarrior Online\Bin32\PatchBot.cfg

In some cases an error may be listed within these files that might assist in locating where you current issue is.
