Each pilot has his own faction alignment and participates in CW for that faction. Mechs can only be allocated to a pilot in an allowed faction per the timeline. Merc faction can allocate any mech but merc pilots cannot participate in CW (yet--maybe later).
Mechs are owned by the account but can be allocated to a pilot and deallocated when no longer needed. Each owned mech can only be used by the pilot that has allocated it.
Account has account-wide accolades. Pilots have their own individual skill trees and mech mastery.
Then I would make ~3 pilots and would allocate mix of mechs to each of them.

Im davion but i bought all the clan mechs, I love them, but im pissed i wont be able to use them in CW, having a secondary pilot as a clanner would allow me to participate in CW, in my clan mechs, I would play like the rothschilds and help both sides of the war

Unless this is Solaris. But it isn't, so it makes no sense.
Adding pilot alts is only a good thing. I don't expect them to work on it with the work they have now, but it's only a good thing. It'd actually give the game more ground and sense, rather than the completely lore/sense-less game we have now which, let's be honest, is nothing more than WoT or WT with MechWarrior mechanics.

I can imagine that it feels kinda sucky having to choose after spending hundreds of dollars on both IS and Clan, I'd say PGI pretty much owes their whales the possibility to use their toys.
Should be super easy to implement too, each player can just choose a clan and IS faction with separate tabs for CW.

Right now I have decided that for CW I am going 100% Clan which makes owning all the IS mechs I own kind of worthless and really gives me no incentive to buy any more IS mechs. I am also thinking about selling off the vast majority of my IS mechs and equipment as well just to free up C-bills of the remaining Clan mechs and modules I need.
If they made it so I could participate as both Clan and IS though, then I have an incentive to keep my IS mechs.
Also separate accounts aren't an option because there is no way I could separate out my Clan and IS mechs to each accounts. Also as someone mentioned, it would kind of suck not being able to pool resources.
To be honest though, what I think I would really like to see out of CW is them to break it down to many separate smaller campaigns focusing on smaller conflicts. I mean you could have Clan Wave 1, Clan Wave 2, Clan Wave 3 then have a campaign involving combat between just the Fed Suns and the DC, then have one that focus on combat between the FWL and Lyran Commonwealth. Basically what this would mean is for the duration of the campaign you pick one faction or the other and play only IS mechs and only those variants used by that faction that you own. Heck they could through in a "stock" mech campaign every once in a while as well just to mix it up a bit.
So anyway, I think I would prefer something like this with CW rather than multiple pilots but baring something like the campaigns I mentioned above, multiple pilots would be nice.
