I just ran 3 tests with the repair tool and each time after downloading a new file to replace one "corrupted" it went and then at the end deleted the file it just downloaded.
This happened on different .pak files each time because each time I ran it it decided different files were corrupted. What I find funny is that the game corrupted them itself I loaded the game an hour ago and did some mechlab work. Before I could launch into a game my son called that he was ready to be picked up from work. I never launched into anything and upon getting home could not even load the game due to missing files.

Same damn thing... Just uninstalling and demanding my $615 back. This is ridiculous.

Found solution to this, can manually download and replace the files.

1) Run the repair scan, dont do repair
2) Find the links to the broken files as indicated in above image
3) Copy-Paste http link from report (dont copy my image links, yours in unique) into browser to download file, wait for completion
4) Copy-Paste downloaded file to the location indicated in your repair tool report
5) Do 3 and 4 for each broken file, if multiple
6) Run repair tool again to ensure everything now fixed
7) Hopefully stomp around in big robots again

Second method still gets problems.
It is possible for pak files to be invalid without Repair Tool detecting it.

Thankfully I got no caps, and excellent speed, Objects.pak only takes about 10 minutes or so
