I have put some thought into this and I think it's a workable solution.

Clan/Inner Sphere drop weight comparison adjusts the clan faction reward.

Essentially, if the clan drop overall is equal to or overweight of the IS drop then the faction reward for the individuals in the clan drop is 10%.

If the Average clan 25 Tons drop weight VS 60 Tons IS then the Faction reward is 200%

Then just take a scale of the Clan average weight to the Inner Sphere Tonnage and give a percentage of the Faction Reward based on the current valuation.

So essentially a clan drop of 40 tons average against an inner sphere drop of 55 tons average would be at 100% Faction reward; 45 tons IS vs 35 Tons Clan 67%; 50 Tons versus 30 Clan tons would be 160%, 60 tos IS to 30 Tons Clan is 171%, etc etc.

Nobody cares about the 50k C-Bills and 50 Loyalty Points at the end of the match (the "Faction Reward") when the match rewards are up to 800k C-Bills and 1k Loyalty Points.

Allowing the Clans to 'bid' their drop weights against the IS, and gain greater risks and rewards, is a good one, and fits with Battletech lore.
