Are you sure nothing snuck in behind your antivirus? Have you tried any anti malware and a good registry cleaner?

The problem actually started when I ran the repair tool because it was recommended to do it before the last patch or two. After that MWO stopped working when I tried to drop in a game. Then I uninstalled and reinstalled and got the MD5 problem. If I run the repair tool I just get the same problem ware MWO crashes.

I actually have a hybrid drive. But again I don't recall any power failures around the time of this happening. I do have a secondary drive and one thing I was thinking is maybe downloading it on that drive and then transferring it into my primary.

No. Running the repair tool gets me a few seconds past the patch screen in which the program itself stops responding.

So you are no longer receiving the MD5 and launching the game is stalling either at the end of the patcher or before the title screen? Or is the repair tool never run without MD5 errors and you are just attempting to launch even though its not repaired?

Unstable or bad ram, or bad memory slots will also cause the issues. And uninstalling a 3rd party antivirus program does not stop Windows Defender from activating and running.
On the unstable part, it could simply be due to the system dynamically adjusting settings/timing/speed (usually this is default), with a borderline bad stick causing the issues. Additional culprit is a failing/underpowered (specific rails) PSU.

Pick one, then pick the disk version, if you BIOS is a BIOS, or else the USB model for UEFI.
One lap tends to take ~45 minutes; The second one bumps the total up to almost four hours: You should know how bad your RAM is by then …

If I click patch I get the MD5 error. If I skip the patch all together and run the repair tool it then crashes immediately after I hit the launch button.

I don't think windows defender has a fire wall. I did however disable windows firewall and Windows smartscreen as well. It's not the PSU, im sure if it was I would have other symptoms. Everything is fairly new and I have had PSU problems in the past.

I ran mdsched.exe and found 0 probems. I can throw my specs up if it matters. I could run the stuff you advise if you think its better.
