If I had to guess, it's because of PGI's hardpoint-value algorithm. From a trend I've seen in nearly all PTS mechs, energy hardpoints are given a higher PowerLevel value than any other type. Thus, mechs with lots of energy get few quirks or even massive negative quirks (see Battlemaster 3M for saddest example), while mechs with missiles or ballistics are more likely to get favorable quirkening.
The variant with all the structure just so happens to have the most ballistics and fewer lasers, thus they gave it very superior quirks.

because pgi overrates energy hardpoints.
anways nice to see they use heat loss quirks, but sad to see they haven't made more use of thiese quirks on other mechs.

PGI caused their own issues with balance when they decided to double RoF (3-4x RoF in some cases), triple armor values, and increase internal structure values, while doubling weapon ranges and expanding ammunition counts on some ammo types in MWO from the source material. Tabletop had it's own balance issues, anyone that says otherwise is a fool, but at least level 2 rules allowed IS units to mount clan salvage (thus reducing the clan vs IS issues to whining). MWO is fun, even if it has a lot of troubles due to choices in how to make the game 'faster', exacerbating those issues by 'quirking' mechs to 'balance' them does nothing to fix the underlying issues.
