Why are champion variants considered the same as non-champion for skill trees?

Shhhhhh!

Some of us like instant Mastery of variants or mastering 2 for one.

Next you will be questioning why Hero mechs are only in specific cases the best variant of their chassis.

Why not?

The whole idea of skill trees, such as it is, is that your pilot is learning how to pilot each variant and getting to know its little quirks (in the actual meaning of the word) and eccentricities. It's like being a rifleman and getting familiar with the M4A1 in addition to the standard M4 Carbine.

In the actual BT universe, there are no champion mechs. Champion mechs are just a game mechanic. The RVN-3L(C) is the RVN-3L. So the game mechanic of learning how to pilot that particular variant doesn't apply here.

I guess the reason is that it's the same variant. The only difference is the loadout it comes with and a non-tangable XP boost. The hardpoints, geometry, quirks, movement attributes, engine limits, etc. are all the same. They are just clones of a variant.

They're the same mech, why would they have different XP pools?

The thing is it's not the same variant, exactly. It has a different engine, so it is a slight variant of a variant.

Not really though.

Hard point layout drives the difference in variants. Engines can be changed at will regardless (IS and IIC anyway), so I wouldn't consider that as a defining trait of a variant.
