I usually pick names (if I decide the mech has earned one) that begin with the variant letter:
Stalker 5M - Melon Lord
Stalker 3N - Narsil
Banshee 3M - Malevolence
Jagermech DD - Deadly Do Right
The heroes, are more descriptive;
Jester - Laserface
Firebrand - Salamander
Arrow - Antagonist
Protector - Sentinel 1

I'm boring as hell... But OCD as well. 
I name my mechs using the Greek Alpha (Alpha, Beta, Gamma, Delta etc...) plus the mech designation.
Example = Alpha-RFL
I do this as it allows me to sort my mechs and it's not quite as pedantic as using 1-2-3-4 or A-B-C-D.

I named my mechs based on how I play them.
Examples:
Rifleman 3N - Hyena (I wait like a jerk until the firefight dies down then scavenge the scraps)
Spider Anansi - The Wish (Every time I drop with this mech I make a wish to get at least one kill)
Rifleman 3C - Minuteman (Guerrilla warfare with some fine rifles in hand)
Cataphract 3D - Donkey Kong (I jump, bang my Ultra AC drums, then move to the next part of the level)

I named my mechs because from many references and some silly names :
Battlemaster - Lurmmaster
Named because it's equipped with 10x4 LRM.
Cicada 2A(C) - Orange Juice
Got this Champion Mech from event and also got Orange and sort of Lime Green colors. So I colored from that colors and now it's like Orange Juice box.

CNT-9D Dainsleif. Made by SO's very Master mech Builder JediGargoyle. It has taken on a Timber Wolf and left it's mechwarrior scarred for life from the engagement.
My mech names tend to have a theme. Dainsleif is a norse mythical sword that can't be sheaved till it's drawn blood.
