In Conquest mode, when my team is capping a base it should be blue and the bar goes up, and flashes blue. But sometimes it flashes red and the blue bar starts from full and then goes down to empty. After a while it goes back up to full. I thought there were enemies capping that base, but actually it was a teammate standing there.

Were you in Spectator Mode at the time? If so, it is a Known Long-Standing Bug. Not much you can do but sit back and hope for a Fix to come along.
