Yes, that's nice. The question remains, or perhaps I did understand your answer. Opening the mech tree listing I see my other 4 Cents, one of which is the CN9-A(C), I don't have the non-champion version. The NCIX has "basic" striped over it's portrait even though the CN9-A(C) is mastered, but the main thing is there's no XP # and no way to open it. Now out of all the time I've played MWO, I've never bought the same mech twice, so speak slow for an old dude-- are you saying that a) the CN9-A(C) tree counts for the basic AND that b ) owning multiple copies of the same mech would all default into one "tree"?

I've only owned multiples of one mech once but don't remember how the system worked with it. I levelled my NCIX using the Cent-9 A Skill tree. My friend who already mastered his Cent-9 A said his NCIX was also mastered. So to answer your question, the NCIX uses the Cent-9 A skill tree and multiple mechs of the same variant would benefit from the one skill tree associated with their variant.

If you remove the stuff after the variant designation (like (C) or (NCIX) or whatever is in parenthesis), it uses the base variant in the skills screen.
CN9-A is the same as CN9-A(NCIX) is the same as CN9-A(C) as far as XP is concerned. They are the same variant, and having multiple copies is still counted as 1 variant towards the requirement to unlock elite (you need other CN9 variants, like the CN9-AL or CN9-D or CN9-AH) and basic them to get access to elite.
Although, there could be a bug that PGI hasn't anticipated, so you may want to consider contacting support if your Champion mech is elited out and the NCIX version isn't. It could be a bug on how PGI tracks XP.

Easiest way to see if the game really thinks its basic or mastered is the engine speed. Equip an engine and see if its speed has been Speed Tweaked. If it isn't then I'd contact support and report the issue.
